OK, I have read the thread in here and is still confused about setting the cams. But here goes, It is to my understanding that when the pulley is at TDC the #1 intake valve should be 1mm INTO the combustion chamber. And the #4 exhaust should have 1mm into the combustion chambers as well. Is this correct??

That is not correct. I think the problem that everyone has is that the procedure is written out for #1 in great detail, then it doesn't say enough about how to check #4. #1 and #4 are opposite of each other - that is, at TDC when #1 intake valve is 1 mm open and starting into it's intake stoke, #4 is starting it's power stroke. Then you turn the crank one full revolution to TDC again, #1 is now starting it's power stroke, and #4 intake valve is 1 mm open on the start of it's intake stroke. Just remember that you check #1, then turn the crank one full revolution, then check #4, then turn one full revolution to check #1 again, then turn the crank one full revolution and check #4 again - repeat as necessary.
