Interesting New Noise
I recently rebuilt my engine - has 4k now. All is good except that I had a leak at the rear main.
I had a shop drop the engine and replace the seal b/c I really didn't feel like doing it again ... especially since I didn't install the seal correctly the first time. The shop also lowered, corner balanced and aligned the car. It feels and looks so sweet I can't even tell you how excited I am. HOWEVER I am now hearing a noise that I never heard before. It is a subtle rattle (almost like metal on metal) that occurs when accelerating. It is only audible with the windows up. There is no noise whatsoever when revving the engine in neutral. Makes me think it is tranny or clutch related. I have only driven the car about 30 mins since I got it back so I haven't been able to troubleshoot anything. Does anyone have any ideas of the source? Could it be clutch related, torsion bar rattle or maybe the SSIs loosened up somehow from the weight of the engine?

I would just take it back to the shop and let them figure it out at no cost to you.

Yeah, I am going to take it by there in the morning and have them take a ride with me. I don't think it is anything serious but I just want to be absolutely sure.
Fan isn't rubbing. That happened to me before though - more of a scraping, chirping noise than it is a rattle.

Is the noise more audible when accelerating from a high gear at low rpms? I have a differential noise like that, your description made me think about it.

It seems to be most audible at lower rpms when accelerating.
I just ran by the shop this morning. Prior to arriving I found the sweet spot in 3rd gear where the noise was very obvious. Then, the owner gets in with me to ride around the block. I get into 3rd and find the sweet spot ... nothing. I am not kidding. Nothing. No sound. Maybe passenger weight changes things? He gets out and I don't hear the sound for a few blocks and then it is back. It is laughable really. This weekend I will poke around and look from something obvious.
