Wierd Electrical Prob - windows

6 months ago, battery kept running flat. When battery was connected a click could be heard which seemed to be coming the window relay - relay #1 971-13 diagram. So I removed the relay. Clicking stopped, battery held charge....but the windows continued to work just fine, even with the key out of the ignition. The windows worked with the relay removed! I planned to investigate further but that never happened  Fast forward to this weekend. Relocated battery to smugglers box - no probs. This evening putting the car on the trailer for DE and the windows won't run. No power at fuse 1 red/blue wire. Remember the relay. Reinstall and the windows are running again but now they will only work with the ignition on. Back to normal operation apparently. Any ideas what might be going on  I don't know what I am wining about - the windows are working....
