MFI-measuring pump control rod

I have noticed when measuring my pump control rod to 114mm that my ball sockets(caps)are not spherical. They have a flat spot machined on the end, but otherwise they are rounded (spherical). Is this normal? It appears that this flat spot reduces the measurement of one socket at least .50mm.

The measurement is center to center.

The MFI manual measures the total length, sockets included, then measure the width of 1 socket and subtract that from total. This gives a more accurate center to center measurement as the sockets face opposite directions. I can eyeball it pretty close, but, the tolerance is only .2mm which is hard to see. One spin on the socket cap changes measurement by a little over .8mm so I guess I'm pretty close where it now is.
About five yrs ago I measured the rod as the Manual suggested, corellated TB' and linkages and adjusted AFR. Now that all has changed as I noticed the flat spot on caps. The rod was almost 1 mm longer which probably gave me better off idle transition but I'm wondering if that gave me a over center TB position at 7000RPM? My linkages to #2 and #5 also had to be shortened.
Has anyone else noticed the flat spots?
