Question early door swap and alignment

I swapped doors this weekend, but the replacements don’t align at all. My car is a ’68, and the donor doors were from a ’68. There is major interference between the rubber at the window frame and the frames of the rear quarter windows. Additionally, the rearward lower corners of the doors are hitting the body. The way I swapped doors was by removing the 6 bolts in the hinges. I realize the hingeplates move around slightly behind where those 6 bolts go. But that adjustment doesn’t seem to make a difference in the areas where things are rubbing.

1) Any advise on how to make these doors fit?

2) How do I remove the hinge pins? The manual shows a special tool, but would a hammer and drift work?
