OK, someone has to know this one. MSD basic question

The MSD 6al has the two wires that go to the new coil. I attached these wires properly. There were two wires going to the two poles on the old coil. I left these entirely disconnected,. Was this correct? Or should one or both of the original wires also go to the new coil as well?

No, only the MSD wires should connect to your coil.

Shrink wrap the old wires.
