Aligning drivers window for Targa top

I'm having a hard time lining up my drivers window in the door so it seals with my newly rebuilt Targa top. Passenger window is fine. The top back of the window is separated further from the top (roof) and side post of the Targa roll bar than it is from the front top edge of the window near the wind wing. Any suggestions?

You can adjust the angle of the window and the stopping height, but I'll ask you if you have tried moving the rubber seal on the top out and down in the corner. There are 3 or 4 small holes where a Phillips screwdriver goes in to loosen the seal and you can move it a little.

Window in Targa

I've moved the Targa Roof rubber seal a bit. The drivers window is definitely sitting at different angle (out) than the passenger. Can the angle be adjusted without binding the window in the track?
