For those of you using headers
 
For those of you using headers what did you do with, or how did you modify your stock cooling system?

You don't modify much of anything.

The cooling flaps on the impeller housing remain open. Plugging them is supposed to interrupt / change the air flow characteristics in the impeller housing.

Next you cap the heater inlet tubes in the engine compartment ... the ones that go into the body. This way you don't get engine compartment fumes in the cabin.

What about that air that is being directed down to the heat exchangers? Should that be rerouted across the cylinders?

The electric engine bay fan gets deleted, both 2.5 inch holes in the tin get covered up and sealed to ensure the heat stays below the engine bay.
Both tubes into the body get capped off (spray can covers fit perfectly)
The little flapper doors on the bottom of the main fan housing typically get left open.

I plugged the above mentioned holes and kept the t-stat hooked up, never had a problem with cooling (street car mainly), the t-stat helped bring oil up to temp quicker, and opened just fine when up to op temp.
