Mine problems sounds exactly like the same as Andy_A back in Nov14: Top and windows appear to operate normally when top is opening, and the top appears to be fully stowed, but clamshell cover does not close as if "waiting for a signal". Closing roof from that point goes normally- windows up, latches, and clamshell lid closes. Try again, everything seems to go normal, except lid doesn't close at the end.

Look at Figure 12...when the clamshell appears to be waiting for a signal are these flaps closed??? I know the clam doesn't like to close unless the flaps are CLOSED.
