I forgot to respond to this earlier, put have you looked into the pedal commander? One of my friends got it for his 17' 4Runner and it has improved throttle response a lot. That will probably alleviate the short shifting pain that it wants to do.
BTW You should probably buy another NA before they become hard to find!
