I'd recommend the use of a carriage bolt so that the domed head of the hardware won't stand too far proud of the wood decking.
Or, my suggested method (similar to yours) is to
first drill a recess into the decking (preferably with a forstner bit if you have a set) which closely matches the bolt head size but drill a depth of slightly less than the bolt head height, then
second, drill the whole for the bolt shank diameter all the way through the decking and the trailer floor.
