Follow up:
1) Mirror issue was my own stupidity - forgot to plug harness back in when reassembling door a few months ago. Guess I never needed to adjust mirrors in the meantime.
2) Window issue was a short in the regulator motor. Got the motor off thanks to this awesome thread
