There is a couple of mm clearance from top of fuse to underside of cover.

It's more likely that the bottom clips are not seating. Have a look at the wires on the bottom row and make sure none are in the way of the two slots in the metal bracket.

There are hundreds of fuse panels in service with covers fitted. We supply fuses with all our panels and they have not changed in height.
