I would not drill holes in the floor for audio gear. Not because there is anything wrong with it, but because it's not necessary. I'd fashion some mounts to the seat or something else.
I have drilled holes for harness sub straps. I use silicon RTV to seal the reinforcement plates to the floor on the exterior.
