If you can orient the kayak so the part to be glued and the part to be glued to are in a vertical orientation apply the glue to each piece, then use toothpicks/skewers/dowels to keep the pieces separated while you align the pieces and let the glue cure..

After the dwell time... start pulling the spacers one at a time while assuring the alignment of the pieces..
