Setting up brakes on a 'bent is a bit different depending on how the bike is set up and where the CG is. My short-wheel-base bike needs equal braking effort front and rear or else the back end slides out. My old long-wheel-base bike would have the front slide out in a corner with too much braking effort up front.

I am a huge fan of shinamo's V brakes. They stop really well on my old MTB. or course, they aren't disc but are much better then side pull road brakes. Have you tried the latest versions of Ultegra road brakes? I assume it will fit your bike? They stop really, really well.
