That window has been out before..... looks like some "dum-dum" putty was used by the previous installer. I can't think of why one would do that unless that is a known leak area. I can't tell from your pictures if that is a deteriorated seal or an excessive use of putty. As far as the washers, I did not have them on my 88 coupe.
