It's been a long time since I was in Japan, but I can tell you that you have to go to Harajuku I think it is the most active in the weekends. That's where all of the kids hang out. The Kawai girls, the bands and guys that dress like 50s greasers, the fashionistas, music people. Lots of trendy restaurants, clothing stores, music shops, etc...

Find a good onsen or maybe a variety in different locations.

I also think it would be part of a great experience to stay in some Ryokans.

"Japanese inns, known as ryokans, offer a unique and traditional accommodation experience. They differ from Western-style hotels in several key ways, including their focus on traditional Japanese hospitality, often including elements like tatami mats, futon beds, and onsen (hot spring baths). Ryokans also typically offer multi-course kaiseki cuisine as part of the stay"

Kyoto would be high on my list of places to go as well.

It gets cold-ish in Japan in the winter, not super cold because it's surrounded by water (except Hokkaido/Sapporo, which does get very cold)

The summers, especially in the south are warm and muggy.
