I don't have the garden problem you do, but what helped get the little buggers out of their holes (and out of the rock wall in the back of my yard) was moth balls. If your plants can tolerate it, you may want to try that.

I really hate these litter buggers. A few years back they tunneled under my concrete front porch and have caused one side of it to settle. It would not surprise me to learn their tunneling contributed to the route 80 interstate highway collapse that closed that road in my area for several months.
That was brutal. Those chipmunks would have had to be YUGE.
