I assume you are talking about the shelf on the interior of the car, where the speakers are housed.
If this is the case, then it is not really possible that the engine reinstall, by itself, could have caused the misalignment. There is solid metal between the engine compartment and the interior of the car! No matter what they did in reinstalling the engine, it could not have possibly moved the interior panel.
The only way they could have done it is if they were doing some other work in the interior of the car. You'd have to ask them.
