While the doctor's memory had been back-filled somehow, perhaps when they were having sex (why would her spine glow red?).

The number 6/hot blond image was placed in the new body & mind of the doctor because he does not know he is a hybrid Cylon.

The Cylons can give orders to the clones on the ship from far away (to plant bombs), why not also send on going images to the doctor too?

He is easily controled won't you say?
