Well, the Dean Stockton character told Adama and company that the cylons have 'changed their plan.' IE: They no longer wish to annihilate the human race. Given the blurb at the end (the teaser for the 3rd season) it seems they wish to "take their rightful throne" and become gods of the humans. And to that end - they did occupy New Caprica, but they did not kill any of the humans. (yet.

I believe it was the Capria Six and the Galactica Sharon that gave Baltar the option to surrender. (The same two cylons who were resurrected a few episodes ago).
