Goss may not have been popular within the CIA. His mission was to enforce the White House's control over the agency, he put political operatives (ex-Congressional staffers, etc) in the top spots, experienced CIA people have been quitting.
He may have found the job too hard. In 2005 he was quoted as complaining about the workload.
Negroponte may have ultimately pushed Goss out. Notice the leading candidate for new CIA Director is one of Negroponte's top deputies.
