There's nothing necessarily "wrong" with the 996's... They have some issues as does every other Porsche....
However, I think there are two reasons that I can think of why we're seeing the 996 prices lower than the 993's:
1) Supply: There are ALOT more 99-01 911's produced (even more when you through the 02-04's in there, though they tend to be more expensive at the moment) then there were 95-98 911's. I'm not sure what the exact numbers are (I'm traveling and my Porsche red book is at home), but there are simply more 996's out there.
2) Demand: A lot of people like the 993's better than the 996's. There are various reasons why people do such as aircooled vs. watercooled, the 993 being the last of the aircooled, looks, "feel", etc.
