The aluminum tubes shouldn't cause a higher intake temp than the stock black tubes since the heat absorbsion is minimal due to the rapid air movement. The tubes could be wrapped with an insulation material to further minimize the transfer.

The belt cover holes are there to pull fresh air past the timing belt. This removes any generated heat and, I have heard, ozone that can cause rapid deterioration of the belt.
