I'd schedule a meeting with the FTB. At the very least, you may avoid any penalties. This worked for me when I was hit up for some use tax on a car I flipped. I paid the principal tax, but the penalties were waived. I even did this on the phone! You may do better.
Edit: Of course, that was the DMV, but the point is the same.
