I've never been really satisifed with Apple's implementation of Quicktime (.mov) on Wintel platforms...it always seems way too much like an ill-fitting bandaid.
I have mostly been using Windows Media (.wmv) and RealVideo (.rm/.ram) formats in my latest playing around, largely because they are well integrated in with Adobe Premiere and MS Windows. I would also encode in MPEG if I wanted optimal platform compatibility (i.e. for our *nix buddies).
DivX is probably the way to go in terms of performance/quality but it still seems to have a very "underground" flavor to it, and until Billy Gates and the other major powers recognize and support it, it will always be an underdog format regardless of technical superiority.
