Brake Lines and Flush

Ok, so I need to replace my soft-lines and flush my brake system. I'm not sure when it was previously bled/flushed, so I really want to make sure its cleaned out. My mechanic recommended that the system be throughly flushed to ensure that there isn't any "crap" in the lines.

So, question time: Should I flush the lines first, then change them, or go ahead and swap the lines first, then flush the entire system?

Also, any tips would be greatly appreciated.

Just for info, I was planning on getting the ATE Blue and Gold and run the blue through the system until it shows up, then run the gold through to make sure I flush out any crap that might be in there. I'm also going to get the pressure-bleeder and some speed-bleed valves to make the job easier.
