My dad has been looking at the E46 as well. We test drove a bunch of them and found a few little cosmetic things that seemed to be common. Since the front end is so low to the ground, some were destroyed with rock chips and curb rash from people being stupid. The other thing that we noticed on cars that were not as well maintained was that the side bolsters on the front seats (especially driver's side) showed a lot of wear. Some of the 30K mile cars looked brand new on the inside, some looked like hell. Just look for wear there and on the back of the seats where a passenger would have to brush against when getting into the rear seats.
I also found from looking at a lot of them that the ones that seem like they are a good deal by $1K-$3k were the ones that were pretty rough cosmetically.
