Why would this car now be branded as salvage since its been recovered and the owner is collecting it after all reports etc... are done?

Typically a car does not get branded or receive a salvage certificate, or even get a Car-Fax report as stolen & recovered unless it goes through the insurance auction process...

In essence, you don't pick-up the car and have your repair done, the insurance company writes you a check for the car and you walk away. Now that car is collected by the insurance company and goes to salvage auction. This is when the Insurance company would take the title and brand as salvage and thus issue a salvage certificate.

You should be able to just collect your car and your check for damages, have it repaired and be on your merry way.. with the title and p[aper work just as they were! Well, I know that's how it works on this coast!
