Your fan problem is most likely one of two things:
1. Your thermoswitch is shot (which is usually the most common) (About $20 or so to replace)
2. Your fan relay is shot (on the later models it is that big one closest to the windshield) (About $120 or so to replace)
As far as the whistling in the vicinity of your intake manifold, there are several possibilities: Basing this on your statement that it is whistling (which whould imply an air leak somewhere) as opposed to a whining (which would imply a bad bearing - probably in your belt rollers)
From easiest/least expensive to more difficult/more expensive:
1. Make sure all of your hose clamps are tight.
2. Check your intake boot between your airbox and the throttle body/intake manifold for cracks/tears etc. (About $50 - 75 to replace)
3. Using a flashlight, look at the vacuum hoses under your intake manifold for cracks. Also, inspect the vacuum hoses you can see for cracks. Pay particular attention to those small hard plastic hoses. Replace as necessary - vacuum hose you can get in any auto parts store - the small hard plastic ones you have to get from a dealer.
4. If you can't find the cause from the above - it is possible you have a vacuum leak in one of the lines under the intake manifold. Remove the manifold and inspect your lines. Then clean the intake, throttle body, and airbox/AFS completely. Then replace your intake gaskets and fuel injector O-rings and put everything back together.
5. Last/worst case scenario - cracked intake manifold (This is most unlikely)
