I got the impression that he wasn't concerned about the microwaves themselves, but what physical/chemical changes they made to the food while cooking.
As long as you're body is not naturally allergic to steam, you'll be OK with microwaved food...it doesn't manipulate any other parts of the food except the water trapped inside.
Now, an older microwave might break down other molecules (if the waveguide and/or power supply have aged), but anything recent and maintained will only touch the water and nothing else.
