Bourne is a master of evasion. Teams of assassins chased him all over the world, he deliberately sprung their traps and took their bait, and they never caught him. He's got that nondescript look and is able to get close to his enemies without being detected - remember all the times he could have put a bullet in Pamela Landy.
Bond is no slouch, but he is pretty conspicuous - tall, sharp dresser, exotic cars and luxury hotels - and thus he does get himself caught and tortured sometimes. It wasn't Bourne tied up in that cane chair getting his testicles whipped during Casino Royale, was it?
So, I think Bourne would be able to evade Bond and then take the fight to him at a time and place of Bourne's choosing.
When the moment of truth comes, assume Bourne chooses to fight Bond face to face rather than simply shoot him from a distance.
Both are savage fighters. Bond (the Craig Bond) is more bulked up and muscular, but that doesn't tell you anything about who'll win a fight. Bourne seems to kill more of his opponents with his bare hands. While Bond usually shoots his men, he can kill with feet and hands as well, and he doesn't need gadgets anymore, as he showed when earning his double-0 in Casino Royale. I don't know who would win.
Which is why I would think Bourne, who seems very logical, would simply track Bond down and shoot him from a distance.
