My fees are always deducted from my checking account - even though I have a pay-pal account. Check your bank account to confirm.
Even if your pay-pal account had a zero balance, there should be no need to transfer funds from one bank to pay-pal. Pay-pal does this for you. The same goes if you are just shopping and pay with pay-pal that has a zero balance. Somewhere, you had to give pay-pal some banking info and credit card info which they use to get paid. If you are an "identity confirmed" pay-pal account, this means they have your info.
