Check that the reference sensors are still connected. Did you disconnect these at all? If so, you might have the two mixed up. Could you have disconnected or broken any of the grounds that go to the back of the engine? The klr is what runs the factory boost gauge. It also intercepts the ignition signal and sends it back to the DME (for knock control). If you find a disconnected ground, then The DME/KLR test manual says trying to start the engine with the grounds disconnected will destroy the control unit immediately. You can bypass the klr by jumpering pins 9 and 16 on the klr connector to see if it starts without the KLR box.
