I did this a couple years ago and somehow managed to get a couple wires reversed which caused the passenger window to go down when the switch was depressed and go up when it was released. Also, the passenger window switch would not work at all until the driver's side switch was activated. Try switching some of the wires around at the switches. As I recall, there are two different sized lugs which should limit your choices of what goes where. A continuity and voltage tester is handy to troubleshoot. Hope that helps.
