Additionally, the idle feels a little rougher than it should be. Set up with SW Chip, Cat bypass and stock muffler. Mechanic/friend put his hand at the muffler outlet and said that it has a little miss. All plugs are new and injectors were sent to Witchhunter.

I think that is normal. By opening the oil cap you just created a huge vacuum leak.
