unless your going to restore it to stock, I'd throw an intercooler on there first thing. You'll love the early 3.0 motor once you get it sorted. they rev faster, hit harder, and can handle higher boost pressure a little bit better then the later 3.3 cars. btw, are you sure you want to go back to brown??? yellows not too bad of a color.
