Measure the depth of the holes the studs are going in and make sure they are really bottoming out. I suspect they are just getting tight before the bottom out. The problem of having them to high is that the studs will poke through the nuts and you won't be able to tighten the nuts without the wrench being forced out. If they are not actually bottoming out you can use a tap and only cut enough to get the studs in far enough. Just do a little at a time.
