My guess is that you've got a warped rotor. Is the pulsing more noticeable (and higher frequency) at higher speeds? New rotors aren't always "true". Many shops will turn new rotors to "true" them before installation. Just a thought.

Also, a bad wheel bearing will make noise whether you're braking or not.
