I have tried storing cars outside with a cover, and found exactly the same thing, car got wet and musty inside, but did keep the rain out, and saved the seals and UV degradation on the rubber.

However, if his Targa top is leaking, wet and musty might be better than the alternative, a big puddle on the soon to be rusted floorboards. Try using plastic sheeting and then put the cover on top.
