I think it depends on how it is done.
EBS is aware of compatibility issues and has no problem mating Mahle cylinders with JE pistons.
They mike out the Mahle cylinders and then order the JE's custom-made according to the measurements allowing for expansion/contraction issues.
It becomes academic. If one has to order new 95 mm Nickies plus JE's, one might as well go with MM 98 mm P/C's and make a SS 3.2.
In his case, he has 95 mm Mahle cylinders and if they're in spec, I would not hesitate to go with JE's provided it is done correctly by a shop with experience in this matter.
Dropping the engine without the transmission may be good for someone with good mechanical skills and experience but for a first-timer it's easier to remove them together.
In any case, he's seen the light and made his decision.
