No cover for the TDC hole---DUCK tape works
I saw in the first pictures the flywheel looks badly rusted. You will have to deal with this later. I can oly imagine the bolts, nuts and everything is rusted or corroded together.
I do not see any wear on the starter gear teeth---just rust.
Has this car been in really deep water?
Your starter if it works should be OK. If you need to replace it, try to get a remanufactured starter and not a low cost rebuilt.
I think you need more than WD-40
