It will be worth more as a turbo (a much better engine), but it will also cost more (and be more of a PITA) to do a proper conversion to a 951 motor. To do it properly, the 951 should have the 951 transmission and radiator (a larger unit that won't fit in the 944S bodywork...would need the different 951 nose). I'm sure there are other things I'm not thinking of. An easier transplant would be an S2 motor into the S...just need the motor, ECU and wiring harness. Of course, with either of these you will also still have the 944S brakes, which are smaller than those of the 951 and S2 (though adequate on the street...more of an issue on the track).
