The roof mechanism for the 996 is controlled by a central computer. In order to figure out what is wrong, you need to hook it up to the Durametric code reader software (or the factory PST-2 tool), and read out the codes for the roof repair. The computer should then tell you what is wrong, and point you on your way to fixing it. The Boxster roof is basically a manual system that doesn't have a complex computer controlling it (just a small control module plugged into the area above the fuse box).
