Whats it worth questions are always such a touchy subject. A bike, a car, a house, anything essentially is worth as much as one person is willing to pay for it. Find the right buyer and you can ask whatever you want.
I think if you searched the normal for sale sites for an R1100S such as here, ebay, cycletrader.com, Craigslist, etc and compared everything that was for sale, tear, condition, mileage, farkles, etc you would find a range from $5k-$8K. How fast you want to move it would dictate where in that range to place it.
Even if you had a "new" '99 still in the shipping crate, could you sell it for the '99 MSRP, probably not to the average Joe, but a collector may jump on it like a fat kid on a cupcake.
