Meiji-Jingu - To experience such a place of peace and tranquility in the middle of such a dense urban area is breathtaking to me. And it's served by the Harajuku station so you can get a nice dose of Japan weird stuff.
+1 on Kamakura if you have an extra day.
I also love the Tsukji fish market, it's like being in the middle of a live video game. Must have been the inspiration for Mario bros.
