Running without an engine tray does leave the engine exposed and vulnerable to damage.
As stated previously, without an engine tray, the heater boxes can droop. If your car is at all lowered, you run the risk of catching the lip of the heater box on, say, a driveway as you back out. This will not only break the heater box, not a cheap part, but heater box could the crush and hit other sensitive engine components.
Not saying don't run without an engine tray, just that it is not without risk.
