On the shorter climbs like Rock Store I would generally stay out of the saddle and push a larger gear. Yes, the downhill does make up for it.

In SLO the hills are smaller and much steeper generally. Up to a point I can just stand up and attack them but when they get too long I get tired out and have to go into the granny gears and spin like mad to make it up at a snail's pace. I like the pretty constant, shallow to moderate grades in the Santa Monicas. Plus there are many more paved canyon roads here. In SLO there are more mountainbike and hiking trails.
The pain goes away after a while. If you can ignore it long enough you get sort of numb or else an endorphin high. My lower back muscles are what hurts the most when I am sitting down. Plus my seat is one of the racing kind, wheras my mtb has a cushier one. So I would get out of the saddle for short periods to relieve the pain.
