They don't have a fatal flaw, just make sure the timing belt is done at 90k (if I remember correctly) or budget accordingly. I came really close to buying one a while back. Much better power and better MPG than the FZJ80, with 90% of the off road ability. No rear A/C on the 1998 models, and the rear differential lock was only available in '98/'99 if you have hardcore off-road aspirations. 2003 was the first major facelift, 2006 was the second, both of these represent a big price jump over the previous model. Also look at the Lexus LX470, which was the Lexus version of the UZJ100 Land Cruiser. Similar pricing for more luxury.
